The "Typhon Hunt" mode was inspired by the "Prop Hunt" mode that came about from Garry's Mod; as Arkane started to show initial details of the main game, including the Mimic enemies, players responded that they were reminded of "Prop Hunt". Bare had not been aware of what that was, but after researching it, felt it was ideal for a multiplayer extension of Prey. Both "Mooncrash" and "Typhon Hunt" were modes prototyped within an internal game jam following the release of Prey, looking to see how they could easily extend the game.

Among notable fan-made campaigns includes Minerva, which was designed to extend the story from Half-Life 2. At the Black Mesa Research Facility, physicist Gordon Freeman is involved an experiment that accidentally opens a portal to another dimension, Xen. Fending off hostile aliens and US Marines sent to cover up the incident, he helps scientists launch a satellite rocket and travels through a portal to Xen, where he destroys the Nihilanth, an alien entity.

The Atari version of Alternate Reality: The Dungeon would have the player's character attacked by two unbeatable "FBI Agents" if it detected a cracked version. The FBI agents would also appear when restoring a save which was created by such a version, even if the version restoring the save was legal.
The use of sandbox applications like Garry's Mod have allowed for the Vortigaunt to be used in a variety of webcomics and machinima productions. For example, in the webcomic Concerned, the inability for the players to harm allied non-player characters such as the Vortigaunt in Half-Life 2 forms a recurring joke, where the protagonist Gordon Frohman constantly tries to shoot Vortigaunts due to their role as enemies in Half-Life. This eventually backfires on him, as when Vortigaunts try to rescue Frohman from the destruction of the Citadel, his hostile nature leads them to simply abandon him to his fate.
