After the merger, the MTR network included three more lines—East Rail line, West Rail line, and Ma On Shan line (now the Tuen Ma line)—as well as the light rail network and Guangdong through train to Guangzhou.
A proposal to extend the existing Kwun Tong line to Whampoa Garden was made in April 2006 and approved in March 2008 as part of the bid for the Sha Tin to Central Link.

The Tuen Ma line involves the connection of two former MTR lines, the West Rail line and the Ma On Shan line, via a new stretch of underground railway known as the "Tai Wai to Hung Hom section" (大圍至紅磡段) of the Sha Tin to Central Link project, consisting of 11 km of track and six new intermediate stations.
There are six interchange stations: Tai Wai and Hung Hom with the East Rail line, Diamond Hill and Ho Man Tin with the Kwun Tong line, Nam Cheong with the Tung Chung line and Mei Foo with the Tsuen Wan line.
West Rail line

It was designed to suburban rail standards similar to that of KCR's first line, now the East Rail line, anticipating freight and intercity services to Mainland China, although the latter role was ultimately superseded by the Guangzhou–Shenzhen–Hong Kong Express Rail Link Hong Kong section as part of the China Railway High-speed network.
The line was integrated into the Tuen Ma line in June 2021 upon the completion of Phase 1 of the Sha Tin to Central Link.
Ma On Shan line

Coloured brown on the MTR map, the line acted as a branch of the East Rail line that connects the new towns of Sha Tin and Ma On Shan in the northeastern New Territories.
The line was integrated into the Tuen Ma line Phase 1 on 14 February 2020 following the partial opening of the Sha Tin to Central Link.

It is an interchange station between the East Rail line and the Tuen Ma line domestic services of the MTR network, as well as cross-border through trains to mainland China.
As part of the Sha Tin to Central Link project, the East Rail line was extended across Victoria Harbour to Central via a new immersed tube tunnel to the south of Hung Hom.

Tai Wai station

Between 2011 and 2016, the station underwent major expansion to accommodate two new sets of platforms underneath the original structure to serve two more MTR lines, the South Island line and the East Rail line (part of the Sha Tin to Central Link project).
Kowloon Southern Link

The project was originally proposed and carried out by Kowloon-Canton Railway Corporation (KCRC) to link the KCR West Rail that terminated at Nam Cheong station to the KCR East Rail at Hung Hom station.
On 27 June 2021, the West Rail line officially merged with the Ma On Shan line (which was already extended into the Tuen Ma line Phase 1 at the time) in East Kowloon to form the new Tuen Ma line, as part of the Shatin to Central link project.
